    The red banner in your Shopify admin says "Payments is paused" or "Payouts temporarily held" — you are not alone; this is the single most searched shutdown type for e-commerce operators. Here is how it actually works and the fastest path to a live checkout.

    1. What happened under the hood

    Shopify Payments is a reseller of Stripe's processing infrastructure in the US (and similar infrastructure in other regions). When Shopify Payments freezes your account, it is almost always because Stripe's risk engine flagged your store — Shopify is passing the decision on. The Shopify CS team will phrase it as "our payments partner requires additional review," which is literally true.

    2. Read the freeze type

    • Reserve hold — new charges process, a % is reserved. Least serious.
    • Payouts paused, charges still processing — revenue lands in the balance but does not hit your bank. Medium serious.
    • Payments paused — no new charges, existing balance held. Serious.
    • Shopify Payments terminated — final; switch to a third-party gateway immediately.

    The language in the email tells you which one. Do not guess — the playbook branches.

    3. Gather documents immediately

    Before the dashboard goes fully read-only, export:

    • Order history (Orders → Export CSV, last 12 months).
    • Customer list with email + shipping addresses.
    • Subscription data if running Shopify Subscriptions or Recharge.
    • Current Shopify Payments payouts report.
    • Dispute history and evidence submitted.
    • Tax reports for the current period.

    4. Install a third-party gateway alongside Shopify Payments

    Shopify supports 100+ third-party gateways. The relevant subset for frozen-Payments migration:

    • Authorize.net — available as a core Shopify gateway. Connect to your nutra/CBD/peptide-friendly ISO. Lives in 24-48 hours once the ISO underwriting completes.
    • PayPal Braintree — for non-restricted categories, works as a secondary rail.
    • NMI — similar to Authorize.net, slightly less common on Shopify.
    • Buy with Prime / Apple Pay / Google Pay — supplementary wallets, not replacements.
    • Crypto gateways (Coinbase Commerce, BitPay) — partial rail for recovery diversification.

    Important: Shopify charges a "platform fee" of 0.5-2% when you process via non-Shopify-Payments gateways. Budget this into your new effective rate.

    5. Can you dispute the Shopify Payments freeze?

    Sometimes — for short-term reserves or payout holds on legitimate categories, yes. Process:

    • Shopify Risk Review team email — provide COAs, business docs, supplier invoices, refund policy.
    • Do not threaten churn or legal escalation in the first email — Shopify CS has limited authority and it slows review.
    • Expect 3-10 business days for first response.

    For terminated accounts in restricted categories (CBD, SARMs, peptides, firearms, adult), the decision is rarely reversed. Focus on the third-party gateway path.

    6. Reserve rescue timeline

    Shopify Payments rolling reserves release on the original payout schedule minus a 90-120 day chargeback window. Plan cashflow assuming the last dollar arrives month 4-5. You cannot accelerate it by calling Shopify; you can keep clean dispute records for the final reconciliation.

    7. What changes operationally after the switch

    • Effective rate — moves from Shopify Payments' blended rate (2.4-2.9% + 30¢) to your ISO's high-risk rate (3.5-4.9%) plus Shopify platform fee (0.5-2%).
    • Payouts — arrive on the ISO's schedule, usually T+1 or T+2 business days, not on Shopify's schedule.
    • Apple Pay / Google Pay — must be re-registered on the new gateway.
    • Subscription billing — Shopify Subscriptions works with many non-Shopify-Payments gateways; Recharge works with most. Verify before migration.
    • Fraud tools — Shopify's built-in fraud analysis stays available; you may want to add gateway-side tools too.

    8. Customer communication

    Script:

    "We are updating our payment infrastructure. Your cart and subscriptions are unaffected. Your next charge will appear under . Any questions, reply to this email."

    Subscription customers whose card needs re-authorization: send a one-click reauthorize link. Expect 70-85% to convert cleanly.

    9. Long-term structural question

    If Shopify Payments froze you in a restricted category, the fundamental issue is that your category does not fit the payfac model. Running long-term on a third-party gateway within Shopify is viable. Running long-term on a parent MID (direct merchant account) is the structural upgrade if you run multiple brands.     10. What not to do

    • Do not move the store to a new Shopify account hoping to re-enable Shopify Payments. The risk fingerprint follows owner + bank + address + domain.
    • Do not migrate off Shopify entirely in the middle of a freeze — the platform itself is fine; it is just the Payments product that failed. Swap the gateway, not the platform.
    • Do not skip Apple Pay re-registration. Losing Apple Pay drops conversion 5-15% on mobile.
    • Do not assume Shopify Payments will come back if you wait. Terminated accounts almost never return.
